My understanding is that the WSS300 and tyga counter parts are routed around and underneath the engine to give the exhaust enough length, so yes for maximum performance the exhaust needs to go under the engine.

I would say its not really worth the effort as there are plenty of available bolt on exhaust options that have the under-tail configuration.
If you want the cup bike configuration go with the Tyga WSS300 kit.
If you simply want an undertail exhaust, there are plenty of (probably much cheaper)...

Any modifications you do to your bike may potentially harm its resale value. It's really up to you.
Do you plan on doing any additional modifications to your bike? I don't see much point in removing the stock stickers and leaving everything else stock.
With a filter change my RC definitely took around 1.85L to get to the right level (check when warm). I think the filter change requires you to put a little more than whats specified on the manual.
